And then you end up losing the players on the losing teams in the conference championships as well if you do it that way.

The Ravens lost the AFC Championship last year.  3 Ravens played in the Pro Bowl (4 sat out with injuries).
The 49ers lost the NFC Championship last year.  5 49ers played in the Pro Bowl (3 sat out with injuries).

Your assertion is incorrect.
